Chapter Four examined the potential impact of food animal production operation in sheep from northwest China. In common sheep practices, antibiotics were not used as growth promotors. Two types of operation practices were examined, including commercial farm and family operations. Commercial farms were large-scale, using commercial feed including soy, corn, and alfalfa. For family operations, small sheep herds were raised in meadows of mountain areas. Four commercial farms and five family operations were involved in the study. Sheep feces were collected and subjected to resistant bacteria recovery on medium supplemented with antibiotics. Phenotypically resistant bacteria were found in all animal subjects, while the prevalence of resistant bacteria to different antibiotics varied. Total fecal DNAs were extracted and sent for Illumina HiSeq sequencing. The sequencing data were analyzed for fecal microbiota compositions and AR gene profiles. The profiles of fecal microbiota from commercial farms and family operations represented two distinct groups, indicating the impact of operation practices on the fecal microbiota composition. Resistome analysis showed that AR genes were less abundant in sheep fecal microbiome of family operations comparing to those of commercial farms. Results from this study suggested the influence of operation practices on AR ecology in food animal gut as well.
